Variants of the species tree
======

The species (genome) tree was manipulated to generate multiple variants to
facilitate various applications. Their content is indicated by the following
keywords in file names:

 - ales: Branch lengths are in unit of coalescence.
 - cons: Branch lengths were estimated from conserved sites.
 -   ci: Confident branches only (low-support ones were contracted).
 -   id: Node labels are incremental node IDs.
 -  lpp: Node labels are local posterior probabilities (LPPs).
 - none: Tree without any of the above (topology only).

Of which, cons.ci.id.nwk is used as the "formal" tree (../tree.nwk).
